Has anyone had a problem with 1/4 filled fuel bottles and keeping a stove going. Last summer I was out on a four day trip and thought I had enough fuel but my Dragonfly puttered out with the remaining fuel still in the bottle. Any suggestions would be appreciated.

Nope. Had an old MSR for years and always managed to burn the last drop.

One thing that popped into my head when I read your post is the orientation of the fuel canister. This has happened to me a few times in the past where my stove would just putter when less than about 1/2-1/4 full (which really sucks on a winter trip might I add). This was solved by making sure the fuel canister is always laying flat on its side in the proper orienatation, I think otherwise you could be pulling fumes and not fuel, and this is a lot more noticable with less fuel in the can. If this isn't the problem you can try calling msr...
